A simple question that I still am confused about.
With deployed Foundy sites, do I just do a re-publish all files to ensure that all the stacks are updated? Or do I only need to publish the pages that utilize a particular updated stack?

You don’t have to update a site if you’ve not made changes to it. If your site is working as-is, and you don’t need to make updates, there’s no reason to do so.
If you make changes to a site, add a new stack, etc, then it wouldn’t be a bad idea to do a Republish All Files the first time, just to make sure RapidWeaver updates everything.
