After reading this post on GitHub, I’m wondering if it is possible to use -apple-system font family within Typeface?

Yes. You can use the Standard Font option in Typeface to add the system font for use in Typeface.
You can take it further, specifying more fonts in that field, depending on your needs.
Edited this a bit with a new screenshot. Best to put all of the fallbacks into the fallback field and have just the -apple-system font as the primary Font Name.
